If you go into the advanced options in the controller settings, there’s an option that let’s you configure the desktop controller mappings. This only affects the actual desktop though, not desktop apps you launch from the plus menu.
Also, the ‘Enter Gamepad Mode’ thing doesn’t seem to do anything? I installed Super Tux Kart from Flathub, but entering gamepad mode just the controllers not do anything.

Does that actually even work? I remember trying to remap right click to some other button, but changing those settings wouldn’t actually affect the desktop controller mappings at all. No matter what I set any button to, the controller buttons would just keep performing their default actions.

So far you can only change the controls of things added to Steam. You should be able to right click the .desktop file of Tux Kart and select add to Steam. Off the top of my head it should be in
/var/lib/flatpak/share/applicationsor something to that effect.
